The three-month-old and three-year-old were found dead at a property in the Cheetham Hill area of Manchester, police said.
The woman is being questioned in custody.
"An investigation is currently under way into the circumstances surrounding their deaths," a spokesman for Greater Manchester Police said.
The Manchester Evening News reported that the children received fatal stab wounds to the chest.
Officers arrived in Kilmington Drive at 5.45am after being alerted by an ambulance already at the scene.
It is understood there was "concern for welfare" at the property, which is about two miles north of Manchester city centre.
At the scene, Sky's Tessa Chapman said: "Forensic investigations have already started here as police try to piece together the circumstances of what happened."
The sexes and names of the children are not being disclosed until next of kin had been informed.
A neighbour described the case as "heart-breaking, just tragic - hard to believe".
Another said the arrested woman had lived at the property just six months.
